Parkruns I've been running at I think I usually put the token in a box divided into 10s or 20s. Which seems like a sensible approach, making the sorting a relatively straightforward task.

I always have hand sanitiser in my handbag (I have to go to some pretty grubby places with work), so usually use hand sanitiser immediately after finishing scanning, then give my hands a thorough wash as soon as I get back to the cafe (at Cardiff we do have little tubs for the tokens, but the runners tend to give the tokens to the scanners rather than put them in the tub themselves. At Tremorfa the scanners have hi-vis vests with pockets to keep the tokens in).
